You can just try your serial cable (without USB pins connected), to monitor the boot-up outputs of AR.Drone. I'm also use pl2303 TTL/USB convertor. If you are still not able to re-connect USB, you can check the outputs of AR.Drone's console (connect AR.Drone's serial port to a terminal with baudrate 115200), and normally should see console outpus like: Wait for connection... USB host connected, wait for loading... Otherwise, you have a problem ...

Seems the flash memory on your AR.Drone main board is bad --- The data can not survive (or mess-up) after battery off.

The last line of the outputs shows "130.725939" seconds after startup, that is more than 2 minutes.
If it only can fly 1 minute, you have a bad battery (no enough CC --- the voltage drops quickly when motors are running).
